The 50 coin limit also spans multiple Pokemon per day, so if two Pokemon have reached the limit and are kicked out the same day, players will only get 50 coins. However, if one of the two Pokemon is kicked out one day and the second Pokemon is kicked out the second day, the players will get 100 coins since the cap refreshes at midnight in players' local times.

Because of how players earn PokeCoins through gyms, it is wise to try and have a Pokemon in many different gyms in different locations. This can help make sure that players at least reach the 50 coin limit and space out the possible time it will take for each Pokemon to be kicked out.
