Nick Fury's relationship with the Skrulls in 'Secret Invasion' could mark big changes for the MCU, depending which side he's on.

As of right now, there hasn’t been too much information released about Marvel’s upcoming project, Secret Invasion, aside from the reveal that a few big names in the movie industry will be joining the cast, like Samuel L. Jackson and Emilia Clarke. The general premise of the series is that it will showcase the Skrulls’ attempted takeover of Earth, and their shapeshifting abilities will allow them to infiltrate Marvel’s most important organizations while getting close to their heroes.

In Spider-Man: Far From Home, the post-credits scene revealed that the Skrulls were impersonating Nick Fury and Maria Hill in order to help Peter Parker defeat Mysterio. What was so shocking about this discovery is that Nick Fury was aware of the aliens impersonating him, while he hid away at a SWORD base.

The Skrulls and Nick Fury have a long history, dating all the way back to 1995 when he first met them during the events of Captain Marvel. This begs the question of how much involvement the Skrulls have had with MCU heroes since that date, and whether or not they’ve just come back to Earth or have been there the entire time. Nick Fury has obviously been working very closely with them on some secret, although Marvel has yet to disclose any details, besides a brief glimpse of him ordering the Skrulls to get back to work at the end of Far From Home.  Clearly he and the Skrulls know something big that Marvel fans and heroes alike are currently unaware of.

Another big question fans should be asking themselves is when exactly Secret Invasion will take place. In Captain Marvel, the Skrulls were painted in a very sympathetic light, begging Carol Danvers and her friends to help them find a home since their planet had been destroyed. If the series is set before the events of Captain Marvel, the Skrulls will probably remain a peaceful alien race, assuming that the show is centered around the Skrulls’ failed attempts at taking over Earth before giving up and working with heroes like Captain Marvel, rather than against them.

However, the Skrulls are not the kindest group of people in the comics, so if Secret Invasion taps into the Skrulls' original roots, the entire plot of Captain Marvel could have been nothing more than a ploy. However, if Secret Invasion takes place after the events of Captain Marvel, then the Skrulls will most likely become an antagonistic force who decided to infiltrate the planet that once offered them kindness and sanctuary.

Obviously, the Skrulls are still in contact with the people of Earth, and Spider-Man: Far From Home makes it seem like they are attempting to help out the MCU heroes in order to save the world. It appears as if the Skrulls are much more focused on preserving Earth rather than taking it over, so their attack will most likely come as a shock to everyone. Unless the MCU introduces an entirely unsuspected plot twist in which Nick Fury is actually one of the bad guys helping the Skrulls to insert themselves into Earth’s private affairs, it seems unlikely that the Skrulls will be demonized entirely.

Of course, anything is possible when it comes to the MCU, so turning Nick Fury into an ally for alien invasion wouldn't be the most outlandish thing to happen within the franchise. Born and raised assassins like Natasha Romanoff can see the light and switch to the good side, characters such as Steve Rogers who spent their entire life in the 21st century protecting their best friend can leave them behind for a dead woman, and young witches experiencing grief can enslave an entire town, even after saving innocent lives many times before. Given the recent formats of projects like WandaVision and Loki, Marvel is obviously experimenting with styles and storylines that are far beyond the more traditional tone of films created up until this point.

Secret Invasion will undoubtedly be no exception. During this new phase, heroes have become villains, villains have been directed towards the path of righteousness, and characters once dedicated to saving the world blurred the lines between right and wrong. If Nick Fury is actually working with the enemy during Secret Invasion, then the fate of other Marvel characters will be hanging in the balance.

Now that the multiverse has come into play and is a crucial aspect in shaping the MCU’s Phase 4 and beyond, Nick Fury and the Skrulls both will determine the future of the MCU, depending which side they’re on and when the project is set within Marvel’s timeline. Until the actual release of the series, it’s hard to tell how Secret Invasion will play out on screens, but one thing definitely remains certain: Fury’s relationship with the Skrulls could change everything for the MCU.
